When you say Upgrade, do you mean Upgrade install over 2000? If so, I suggest you do a full format and a clean reinstall

If not, The only thing I could think that may help would be in safe mode go in device manager, and uninstall the driver, then reinstall it for the disk drive. You do not need to install the matrix driver after install. All you needed to install is the AHCI driver Pre install with the OS
