IMO, as we seem to have had exactly the same problem.

My upper PCIe x16 diden´t detect my graphics card, but the lower one did.
And I got it fixed by reseating the CPU, so I would try that. And isen´t the other PCIe only x8? well you should try it i think.

yeah but my board detects the cards in either slot i just don't get a video signal and i have two identical computers doing the same exact thing so i'm inclined to think it's the boards are crap or the bios has a bug in it.

Did you install Lucid VIRTU solution? If so, you may need to change settings from i-mode to d-mode.
I assume you also switched the display plug from the motherboard to the graphics adapter.
    Currently building:
    Intel i7-3770K LGA1155
    ASRock Z77 Extreme 6 MB
16 GB (4X4GB) Corsair Dominator-GT DDR-3 with Airflow cooling fans

    (2) Hitachi Deskstar 7K3000 2TB 64 MB Cache 7200 SATA III 6Gb/s
Currently using on-chip graphics but NV 580 in future
    Asus 24X DVDRW SATA OEM
    Asus 12X Blu-ray Burner BW-12B1ST/BLK/G SATA III
    Antec Earthwatts 650 Watt ATX 12V V.2.3

Check the Programs and Features section in the Control Panel to see if you installed Lucid Virtu...although in my opinion even the updated version of Lucid Virtu is still not ready for primetime...
