    Default Fan headers on my MB vs. case fans with molex connectors

    I have 4 fans inside of my COOLER MASTER Storm Scout case connected to the PSU molex cable. Is there any way and reason to use 3 fan headers on my GA-EP45-UD3R motherboard - two for system (one with controlled speed) and one for the power fan?

    As long as your fans are receiving power, then it doesn't matter unless you want to use the boards fan controlling system.

    If you connect a fan capable of being controlled either via PWM or voltage to the CPU header, the board will vary fan speed according to CPU temperature.

    You can also control speed of a fan connected to a molex connector by re-wiring it as desired. For full fan speed, connect the positive fan wire to 12V and the negative to ground. For 5V, wire the positive to 5V and the negative to ground and for 7V, connect the positive to 12V and the negative to 5V. I don't recommend you do this without knowing which wires are which.
