Default Gigabyte or Intel SATA on EX58A-UD7?

I had initially plugged my SSD and HDD into the Gigabyte SATA ports but when removing and replacing the SSD (to update firmware as a slave drive on another system) both drives started being recognized as SCSI rather than SATA. Thinking that perhaps there was an issue with the Gigabyte controller software, I later moved both drives to the Intel SATA ports and they are now both recognized as SATA.

But now I am wondering. Is there any reason to have the drives on the Gigabyte ports rather than the Intel ports? Or is there any reason to run them on the Intel ports rather than the Gigabyte?

(I am NOT running any drives in RAID mode.)
