if you want to access msconfig from real DOS mode i.e. from a boot disk or something then i guess its not possible, because msconfig is a win32 application and such applications don't run under real DOS.
anyways, i don't know where msconfig.exe is in win98 but in winxp it is present in C:\WINDOWS\PCHEALTH\HELPCTR\Binaries.
just cd to the location similar to and run msconfig.exe, but i doubt you will be successful.Latest Microsoft Security Updates.

You have made a major change in hardware my friend, that new chipset is not communicating with Windows properly.
My advice is this, restore your system to it's previous configuration. ie. put back the old mobo and CPU.
Once you have done this, combine all the data you wish to keep from both HDD's on 1 of the 2 HDD's.
After you have done so, put the PC back to the current configuration. Format and Install Windows and all necessary drivers to the HDD that does not have all the data on it.
With that fresh installed copy of Windows on the other HDD your PC should run fine. You can then retrieve those files on the other HDD and repeat the Windows install process for that drive then.
Any other method will be a big headache for you, and a bit risky possibly as well.
Do yourself a big favor, and use that or a similar method to get running again with miminal data loss.The reason a diamond shines so brightly is because it has many facets which reflect light.
