Default running IDE and AHCI at the same time under different hard disk controllers

If my boot disk is in IDE under hard disk controller 1 and I get a second hard disk and put it in AHCI under hard disk controller 2, will that cause problems? Please reply if you know the asnwer. Thank You

I am running an Asus U3S6 card with two drives connected in AHCI. I also have the integrated nvidia SATA controllers running in IDE mode with the DVD drive connected. It's fine. Now, as for controller 1 vs controller 2, if you are talking about both controllers coming off of the same south bridge, I'm not sure you'll be able to use AHCI on 1 and not 2.
